Abstract:

The Enhanced Large Fish Study (ELFS) was established and included in the Interagency Ecological Program (IEP) work plan in 2023 to fill some of the monitoring gap of fishes in the San Francisco Estuary (SFE), California. The fish monitoring of the IEP prior to ELFS primarily consisted of trawl- and seine-based surveys, which generally capture small and/or juvenile fishes due to survey gear and methodologies. In order to more effectively sample the large/adult fish portion of SFE fish communities, the ELFS uses American Fisheries Society experimental gillnets, plus the inclusion of the optional "large fish panel," to sample the waters of the SFE. The experimental gillnets measure 24.4m in length, 1.8m in depth, and includes eight 3m length panels with stretch mesh measurements of 76.2mm, 114.3mm, 50.8mm, 88.9mm, 38.1mm, 127.0mm, 63.5mm, and 101.6mm. The optional large fish panel measures 9.1m by 1.8m in depth and includes three 3m length panels with stretch mesh measurements of 152.4, 177.8, and 203.2mm. The ELFS conducted its first year of sampling in the North Delta, California, in 2023, and will be expanded to the greater Delta and Suisun Bay and Marsh in future sampling years. The ELFS is currently funded as a special study to inform future monitoring, with funding contracted through fiscal year 2026-2027.

Description:

The ELFS samples large fishes in the San Francisco Estuary via American Fisheries Society (AFS) experimental gillnets using stratified random site selection to maximize spatial representation and site distribution and minimize bias in site selection. Captured fishes are enumerated, measured, and PIT tagged prior to release, providing regional indices of large fish abundance and population size structure, as well as the potential for mark-recapture analysis.

To fully sample the large fish community and in keeping with American Fisheries Society (AFS) standard sampling protocols, the ELFS uses AFS experimental gillnets with the addition of “large fish” panels to increase capture efficiency of larger individuals. The standard AFS experimental gillnet measures 24.4m in length by 1.8m in depth and includes eight 3m length panels with stretch mesh measurements of 76.2mm, 114.3mm, 50.8mm, 88.9mm, 38.1mm, 127.0mm, 63.5mm, and 101.6mm. The optional large fish panel measures 9.1m by 1.8m in depth and includes three 3m length panels with stretch mesh measurements of 152.4, 177.8, and 203.2mm.

Nets are fished anchored and set times are limited to approximately one hour to minimize mortality. Typically, 6-8 net sets are fished during a single sampling day. Sampling occurs between April and October to minimize ESA take; however, sampling may occasionally be suspended during periods of high-water temperatures to minimize associated fish stress/mortality. Paired day and night sampling was conducted during sampling year 2023 to test the effect of net visibility on capture efficiency.

Finally, a full suite of water quality and habitat metrics are measured at each gillnet sampling site. Water quality metrics are collected using a YSI sonde (ProSolo ODO/CT) and include water temperature, conductivity, salinity, dissolved oxygen (% and mg/L), and secchi depth (8" black and white, freshwater type). Habitat metrics collected include presence of SAV and tidal state.

Abstract:

This study was designed to expand IEP sampling to the large fish component of the SFE fish community. Our objectives are to describe trends in the spatial distribution and abundance of large fishes, and to describe population demographics. Our research questions are as follows:

• What sampling methods and intensity are required to fully represent the large fish component of regional SFE fish communities?

• How does the assemblage of fishes captured in gillnets compare to alternative sampling methods (electrofishing, trawl, etc.)?

• Can mark-recapture be used to determine regional abundance and movement dynamics?

• What fishes make up regional fish assemblages and what are the trends in the composition of these assemblages?

• What are the regional abundance and size structure trends of SFE large fishes?
