Abstract:

Projected temperature increases due to global climate change are likely to have localized impacts on the San Francisco Estuary (SFE). Increased water temperature in the SFE will lead to challenges for managing water resources. Many native species, such as salmon and smelt, rely on cooler water, and will be further stressed by increased water temperature, which may cause them to seek microrefugia. While several state and federal agencies in the SFE collect real-time water temperature data, most of the water temperature collection sites are at a fixed location or floating near the surface of the water column. This dataset includes four real-time water quality stations that provide water temperature data for both the surface and bottom positions in the water column. We obtained surface water temperature data from an integrated hourly water temperature dataset (https://doi.org/10.6073/pasta/7385985f68b02c0deb2a9e425a9f3ad8). This dataset included data downloaded from the California Data Exchange Center (CDEC; https://cdec.water.ca.gov/) and cleaned with a series of quality control (QC) checks (see integrated dataset metadata). We obtained bottom temperature data from the California Department of Water Resources (DWR) internal database Water Quality Portal (WQP). Data were integrated and standardized to hourly water temperature data in degrees Celsius, and the same series of quality control (QC) checks from the surface dataset were applied in a consistent manner to all stations. Bottom temperatures were selected from surface temperatures to provide measures of temperature difference. Datasets included in this package include source hourly surface and bottom data, both obtained from DWR’s WQP, as well as an integrated dataset of cleaned hourly surface and bottom data, with calculated surface-bottom temperature differences. Both datasets are filtered to the timeframe used in an analysis of surface-bottom temperature differences. Additionally, information regarding current and historical sensors used for water temperature data collection was obtained from station managers for each station and compiled in a metadata table.

Continuous Environmental Monitoring

The Continuous Environmental Monitoring Program (CEMP) monitors real-time water quality conditions throughout the Sacramento-San Joaquin River Delta and Suisun Bay. Data is transmitted to the California Data Exchange Center (CDEC) via wireless telemetry in real-time to provide information on Delta conditions. Real- time data is collected every 15 minutes, 365 days a year. These systems include standalone water quality instruments YSI EXO sondes. The water quality components are mandated by Water Right Decision 1641 and provide necessary information for compliance with flow-related water quality standards associated with the operations of the California water projects. CEMP Stations included in the datasets are: Antioch (ANH) in the San Joaquin River, Mallard Island (MAL) in the confluence area of the Sacramento and San Joaquin Rivers, Martinez (MRZ) at Carquinez Strait, and Rough and Ready Island (RRI) in the San Joaquin River at the Port of Stockton.

Data Sources and Cleaning

This data package includes two datasets: a source dataset, and a cleaned dataset.

The raw datasets (EDI_SourceBottomData.csv and EDI_SourceSurfaceData.csv) contains surface and bottom water temperature data provided by CEMP. For these data, CEMP does a preliminary visual inspection of the temperature data daily and does a monthly visual inspection of outliers, removing and flagging data as needed. CEMP uses an internal database system (Water Quality Portal) to edit data based on guidance from The Quality Assurance Program at DWR which uses a modified Wagner Method (Wagner, R.J., Boulger, R.W., Jr., Oblinger, C.J., and Smith, B.A., 2006, Guidelines and standard procedures for continuous water-quality monitors—Station operation, record computation, and data reporting: U.S. Geological Survey Techniques and Methods 1–D3, 51 p http://pubs.water.usgs.gov/tm1d3) to rate and flag data. The flags the CEMP uses are as follows:

G = Good Data

X = Bad Data

M = Missing Data

A = Added Data Point

U = Unchecked Data

We filtered out flags of “X”, “M”, and “A”, leaving only good and unchecked data in the raw dataset. Please use the contact for this dataset for any further QA/QC inquiries. Data were downloaded and processed in R version 3.6.2.

The cleaned dataset (RelativeTempSurfaceBottom.csv) contains data from two sources: surface data from the integrated hourly water temperature dataset (integrated dataset) (https://doi.org/10.6073/pasta/7385985f68b02c0deb2a9e425a9f3ad8), and bottom data from WQP, as described above. Creators of the integrated dataset downloaded raw data from the California Data Exchange Center (CDEC) to ensure they could treat all data consistently. This raw dataset was treated with several Quality Control (QC) checks, including checks for overall range, missing values, repeating values, anomalies, spikes, and rate of change (see metadata from integrated dataset for more details). We subsetted the integrated dataset to match stations with corresponding bottom water temperature sensor data. Bottom water temperature data were obtained from CEMP. QC checks applied in the integrated dataset were also applied to bottom water temperature data from WQP for consistency.

Description:

Data Manipulation and Integration

We converted raw and cleaned datasets to hourly data (if not already), and subsetted data to a timeframe where all surface-bottom temperature contained data. For the cleaned datasets, we combined surface and bottom temperature data into an integrated dataset, matched up bottom and surface water temperature data by date and time, and further filtered data to remove any data points missing a matching surface or bottom temperature value. We calculated the surface-bottom temperature difference (surface water temperature-bottom water temperature) at each time point and station. We classified samples into categories of time of day (insert details), and generated julian day (day of calendar year) and water year in the dataset, which were used for analyses.

Integrated Dataset:

1. Surface temperature data was taken from [Interagency Ecological Program, C. Pien, J. Hamilton, R. Hartman, M. Nelson, J. Saraceno, B.M. Schreier, and B. Davis. 2020. 2. Bottom temperature data was requested from DWR’s CEMP Program.

3. Bottom temperature data was processed with the same QC quality filters as “Interagency Ecological Program C. Pien et. al.”

4. Surface and bottom temperature data were combined, subset to a timeframe where all surface bottom temperature matched up by date and time.

5. The combined dataset was further filtered, removing any missing datapoints from either surface or bottom temperature data.

6. Final dataset saved as RelativeTempSurfaceBottom.csv:

Source Surface and Bottom Datasets:

1. Data from the same timeframe as “RelativeTempSurfaceBottom.csv” data were requested directly from CEMP at DWR.

2. Bottom and Surface Temperature were downloaded from the WQP individually by station and sensor location because their system does not allow them to combine multiple parameters for download.

3. All bottom temperature data and surface temperature data was combined into one file each, respectively.

4. All data was filtered out for the “Flags” used by CEMP, the only flags used in the final dataset were:

- “G” for Good

- “U” for unchecked

5. Data was given in 15- minute intervals, to convert to hourly data, the data were grouped and organized by station, date, hour. The first value for each grouping was kept, while the rest of the data for each station was removed. This resulted in one temperature value for each station-date-hour.

6. Final datasets saved as EDI_SourceBottomData.csv and EDI_SourceSurfaceData.csv.
